Normally I remove all the pages and put them back in order. There's no quick way to multiple pages at once and guarantee they're in order. (As I know)
I saw your comment about a very large manga series. not only I do not think it's worth the effort, but it also wouldn't work. You'd have to several chapters separately, and there would be no way to link them.
