Ok so, the one in her body is a modified soul, usually ichigo would eat the tiny jade pill and be ejected from his body to go fight hollows while Kon (the modified soyl in question) would inhabit his body to not raise suspicions.
I don't know how rukia ended inside the pill, but basically kKon is in her body while rukua is in the pill
